How would YOU reciprocate a dinner invitation without including the couple's toddler (because your house is not child proof, and they don't believe in boundaries, apparently)?

If they're the type that takes their toddler with them, a picknick in the park or the kids playground from the McDonalds. If they're the type that hire a babysitter, just invite them without toddler, but then you wouldn't ask the question, so I'd invite em to go to the McDonalds.

Not sure I understand the question. A couple with a toddler invited themselves over to your house for dinner, or you want to invite them to your house for dinner without their toddler?

If they cannot respect boundaries as you mentioned, I'm failing to see why you'd want them over at all.

It's really not that hard. Inviting adults doesn't inherently mean inviting their offspring.

We have friends with small children. Some of them behave impeccably, others less so. When we invite the parents for dinner the kids stay with a sitter. It's assumed the kids aren't joining us unless we explicitly include them. Some of our friends have older children, and sometimes we include them in an evening gathering.
